Odd, S3D works fine for me on the MK2. What printer profile are you using?

I would suggest going to this link and getting the file RC4.fff.zip that is in the first message. Good overall settings for the MK2.

I’m using the profile which recommended in prusa website and i dont’ think the problem is about the software because the same problem happens in cura / prusacontrol / slic3r

I have a similar issue with both my printers. I solve it by scaling the part by .04% on one and .05% on the other. I found the proper percenage by printing a 100mm square. I only printed it 10mm high. Then I measured the print and did the math. My turned out to be off equally on each axis. If you only have one printer then S3D has a way for you to import the scaling every time. In my case it is different for each printer so I have to do it manually. I have just made it part of my setup routine.
