Did this start to happen after you flashed Sailfish?
If that is the case you might double check that you’ve restored the correct offset

Does the same behavior occur if you use MakerWare? This is to rule out firmware configuration issues and more slicer related.
Finally in Slic3r there is a settings that allow you to define the bed shape (view screenshot) on this settings the bed origin corner is define.
