For the legs, eyes, and top, increase the amount of support material, and decrease the required angle.

For the top, slow down, or increase cooling cooling parameters.

I am not familiar with pronterface, so I am not sure of the terminology.

which uses software as an alternative to pronterface?

Personally and most people who 3d print that I know, use Cura for converting their STL to gcode.
