In MakerBot Desktop I was able to print support in appropriate area to prevent sagging. However after upgrading to the Replicator + and having to use MakerBot Print the settings for the supports are not the same and I am unable to print my model without sagging issues regardless of the orientation of the print.

How do I get the same supports from MakerBot Desktop into MakerBot Print? Any suggestions would be greatly appreciated.

Set the Maximum Bridge Length to zero and see what happens, it should generate supports wherever the model is not touching the bed.
